Thanks, erland! Your terminal command shed some light on this and my original comment about the paths being right was incorrect. The file wasn't found as the 'iTunes Music" folder is missing in the path, let me explain my folder/file setup as this may be flawed.
Macintosh HD_2_1 has two directories in it, "iTunes Music" which is my iTunes Music Library and "Hi Res Audio" which contains 71 24 bit FLAC files that can't go into iTunes but I want on the SB. I have the music path directory in SBS set to /Volumes/Macintosh HD_2_1 so it scans both folders. I have the same directory set in the Custom Scan settings, I'm now rescanning with the Custom Scan folder set to /Volumes/Macintosh HD_2_1/iTunes Music and will report what the outcome is. I have iTunes integration turned off. I have MusicIP set to just import mixable status. I should have caught the missing folder, my bad.
