SqueezeIR v0.61- had to be installed manually so the Applet installer didn't know about it and therefore it had to be re-installed manually after a firmware upgrade. SqueezeIR v0.7+ uses the Apllet Installer so can be auto-reinstalled after a firmware upgrade if you have the option checked.
