I believe the difference is between how the two aac decoders process the stream. For the BBCiPlayer case we can either do it on the player itself (default) or on the server (when you switch off native decode). For the BBCRadio applet the only option is to do it on the player.
So I suspect the aac stream contains something which the server's aac decoder (faad) can process but the player's aac codec can't.
