I don't know, I'm seeing the issue with recent versions of LMS, too. It's completely unrelated to iPeng, though, you will see the same behavior in all other interfaces, it's the server.
A "look for new and changed music" _should_ be enough but cleaning up the library doesn't always seem to work correctly.
