Do you have an authentication agent running? If not, try starting /usr/libexec/polkit-gnome-authentication-agent-1 manually and check again (running 'pkexec bash' as an unprivileged user is a great way to check that everything is set up correctly). It's also useful to run polkitd from a root shell and look at the debug output. If you can't get it to work, then please open a bug at http://bugs.freedesktop.org/ and supply details like what distribution you are using and what versions of polkit (and polkit-gnome) this is about.
