The creation of those directories wasn't intended as such, they're the result of cvs import accidents, but once a directory has been created in CVS, it can never be deleted from the repository. However, the -P option will tell cvs checkout or update to remove now empty directories from a checked-out tree. Which ports.tar.gz are you referring to?
