I also use SyncBack (free version). It will work from a usb drive.  

You set up a profile to update from one folder to another or to an ftp site.  
So in your case you might set up one profile to update from your computer to 
the usb drive and another from the usb drive to the ftp site.

SyncBack will work as a window program or take command line parameters about 
which profile to run and run in the background.

You could also program it to run using the PowerPro scheduler and/or manually.
