I have a 1400 with a 20 gig HD, the drive isn't booting.

I thought at first it was not spinning up but now that I've had a chance to take a look at it it might just have the boot sectors damaged.

What options do I have for rebuilding the boot sectors without losing the HD contents?

Start off the system CD, use Drive setup to re-install the drivers? I think that should work.

I think OS 9 drive Setup would insist on initializing. Thus wiping out the content.

But a try at using the installer to install just the Os may also fail if the disk cannot be read or the remaining format can't be latched onto.
