Part of the Finder's startup process, before it displays the Desktop, is that it tries to mount each server. This is done serially (one at a time) and the time-outs are annoyingly long.
As to how they got in there... The manual way is to check the always-mount box when you connect the first time. But any app could putting them in there, really.
FWIW, I like to just make an alias of the specific server folder and leave it on my desktop. If the username and password are in your keychain, then things go very smoothly when you double-click on it.
