That's not due the HD being 'IBM' formatted, it's because the PowerCenter's
original
install CD included a OEM version of FWB's 'Hard Disk Toolkit' for HD setup.
PowerComputing used different HD's and CDROM's than Apple computers to take
advantage of lower cost equipment used in IBM compatibles (they also
included a video port
to enable use of non Apple monitors.)

You should be able to do a 'clean install' of OS8 including installing
Apples HD drivers, provided that the HD installed in the PowerCenter is
otherwise 'mac compatible'. If not, you may need
a 'hacked' version of the Apple driver or an updated version of Hard Disk
Toolkit or like utility.

Try booting from the CD by holding down the C key when you start the
computer and look for this option in the ensuing install instructions.

The OS9 CD sounds like it came with a G4 Mac, and may not work with your system
without some fancy footwork.
Others may now better how to accomplish this.
