The latter of these two would be the best option. I have suggested both
in the past, though I think I referred to "smart folders" as "saveable
searches" at the time. They'd be a natural evolution for PowerMails
search functionality, melting the RMW with the Search function.
Your first suggestion may be faster and easier for CTM to implement. If
the Recent Mail Window was scriptable it could even be done with a script. 

Messages can "flagged" already with labeling. I use that already for
marking messages that need a response. I'm currently working on a script
that'd take the message ID and connect that to a task item in the Palm
Desktop application. I'm  not sure when I can finish it, but if you're
interested I can send you a link when it's finished.
