If you still have the old drive around, I would strongly recommend that you do the backup "the right way". Use a program like Carbon Copy Cloner to make the backup, or at the least, follow the instructions at its web site to make the backup. Just logging on as root and copying everything will not do what you want (as you have already discovered!)
