If you're running OS X here's a solution.

Go to Wayne's PowerMail page and get the Delete Aged Messages script.

Set up a cron job to run the script.

The problem with what you want is that you want an additional piece of
information written to the message everytime you move it to a different
folder. I can't see that happening. If you don't want something to be
trashed then don't put it in the trash. Create a pre-Trash folder that
will be set to delete after 90 days or something.
