Hi Sumantra,
I had the same type of situation. At the beginning I try with the single
line
\multiinclude{foo}
and I had the behavior you talk about.
The solution was trivial im my case:
\multiinclude{foo}
\pause
solved my problem! I hope it will solve yours.
