Provided the disc has been checked as OK in other ways perhaps the simplest way is to start up in OS 9 and delete the file from there. I imagine that you do not have the permissions set correctly and rather than get technical, go via OS 9 which does not require permissions.
Longer term I would use Disk Utility to Verify and repair permissions. This is similar but not equal to doing a Desktop Rebuild in OS 9.x, something that is well worth doing after System updates and if things seem to be slightly awry.
