A WAG - when you open the target and source files I assume they have the same name and are both part of DBCs with the same name. Have you tried opening them in a private data session? (I don't use private data sessions so have no experience but a gut feel is that the same DBC names are confusing the issue.) Or possibly use explicit paths in each command?
