Perhaps they actually have an idiot in the back office, who took out the
original contract instead of the modified contract. Regardless, it might be
advantageous to pretend you think it is an honest error.

Do you still have the option of creating an amendment changing only the
period of performance, signing it, and sending it back to the company?

If you simply sent the amendment and told them there was a mistake in the
contract, and that in the interest of resolving the issue quickly you sent
the amendment, perhaps that would save it without a fight.
