It keeps data in a SyncToy folder underneath your My Documents folder. There's a bunch of .bin files which appear to be uncompressed when examined with a Hex editor, i.e. I can see loads of filenames. You create folder pairs withing SyncToy, so I imagine this is all file checksum data for each folder pair so that it can tell when something has changed.
I have about 10 or 12 folder pairs and the entire SyncToy data folder is 500KB.
