I've got my own question on this subject. With the latest hot patches, do they ship with updated Merge modules (MSM)?

Merge Modules dictate where the files are installed, and very likely so will the installers created by someone else. If you want more control over where the files are deployed check into Inno Setup and get the white papers from Rick Borup on how to create the scripts to install files. It will take you more time to do so, but the results are going to be more custom to your particular requirements.
