I had a similar problem when I first installed Progeny. I think it was
an interaction between XFree86 and gpm. I tried all sorts of crazy
things that would let me leave gpm running on the console, but in the
end I just gave up and turned gpm off.
I think things may have been better with XFree86 4.0 (which I've been
running quite happily for several months now), but I don't remember the
details. Since turning gpm off, I haven't had any mouse problems.
