You are correct that shortcut.ijs just creates app folders for jconsole and JHS. Doing this as an execution in the install ensures they have correct paths and avoid the gatekeeper stuff. I think shortcut.ijs could be easily extended to include a launch icon for Jqt. I think when this settles down with the release the various launch bits from earlier releases that may or may not work will be dropped from the release.
