Not directly in the way you describe.

So, indeed, if you exclude the possibility of installing several instances of 
Invenio on the same machine, the best Invenio can offer at the moment is it's 
collection functionality. Basically you could dedicate one collection to each 
institution.

E.g. have a look at:
<http://labordoc.ilo.org>

where each library received dedicated collection.

Or:
<http://juser.fz-juelich.de>

where each institute received a dedicated collection.

Collections, are just a way to organize multiple records. They can have 
dedicated access rights, dedicated way to present the specific records, etc. 
On the other hand it's still a single Invenio instance, with a single look and 
feel, and a single authentication system. Some part of the collections 
presentation are configurable, though. E.g. see:

<http://cds.cern.ch/collection/TIARA>

In the next upcoming release of Invenio, the concept of Communities has been 
introduced and you can see a sneak preview in Zenodo:

Communities have responsible curators who can be delegated the approval of 
incoming records.

Regarding the fact that each institution should have a different domain, maybe 
you can trick this by using Apache rewrite rules?

On the other hand both collections (in current and future Invenio) and 
communities (in future Invenio) are living on the same Invenio instance and 
there is not strict separation among them. A user would be able to move from 
one institute to the other.
