However, the separation of each collection is so light, so so light, that as soon as you start clicking hyperlinks, the institutions are again in the same pool. I did a proposal several years ago to fix that: https://github.com/inveniosoftware/invenio/issues/450 I'm aware that Tibor sees it with skepticism, and he thinks that the future faceted searching could also solve it. I don't see both solutions exclusive. Running a single Invenio instance would mean a strongly centralised administration, that can be seen a good think or not, depending on the goals and resources.
