I think that you are correct with the 'Paste special' mode.
This has caught me in the past as well.
The way you have set up the planes should work fine.
I always only design '1-up'. I let the manufacturer create the panel array
to suit themselves using their Gerber CAM software. If I want a particular
array for an assembly pallett, I will supply them with a drawing of how I
want them to array the design (plus assembly tooling features).
In your case, you may be producing the gerbers direct for your in-house
manufacturing. I would recommend producing gerber files of the single
design, and then create your panel using a gerber editor, (eg. camtastic)
rather than using Protel.

Yes, I had assigned VDD to power plane, then i spilt it, and assigned VDD1
to the split one, Assgined GND to ground plane. 

OK, I get it. Maybe when I make panel, I did not use the Paste special mode
(Keep netname). THE SPLIT PLANE IS NOT PLOYGON.
