Given the current state of the industry, I suspect you'll find that any CM (contract manufacturer) will be more than happy to do small batch work.
All CMs in Oz are HMLV (high-mix, low-volume) shops so they're used to doing small runs anyway. To my knowledge, the only guys doing reasonable volume of a single product (i.e. dedicated SMT line) have captive (in-house) assembly operations. I get all my small batch protos done at AEMS - mostly 'cos they're geographically close and they're happy do do things the way I need. With the demise of Solectron in Australia, AEMS, GPC and Hartec are the big players here. There are numerous smaller players specialising in niche assembly markets. Some examples I know of include Precision Australia and Steel River Manufacturing.
