A patch queued for 1.6.0.4 and discussed in lighthouse issue #127 (http://prototype.lighthouseapp.com/projects/8886-prototype/tickets/ 127-explorer-no-firing-window-load-or-dom-loaded) completely re-writes the code in question. We've been using the fix for several months and haven't seen any SSL issues so I'd recommend trying that out.
