Save as allows you to rename the file/save anew version of the project file with a new name. For example you have song.ptx Then when you mix it you will do save as and rename it Song Mix.ptx. You do a revision and save it as song mix2.ptx. and so on. While you can use save as to save a copy in a new location, this only saves the project file. It doesn't bring the project audio files, plug in settings,etc etc along with it. the project file or PTX file is essentially a tiny file that tells pro tools what do do with the audio and etc.When using save copy in, it will create a new project folder with all the files associated with the project in it. This is ideal for back up and archival purposes if you want to save the project to a different hard drive or etc. It is also ideal when you want to conver the project to another format for sending off to another studio/engineer.
