If you've not got this working as of yet, I'd try the following.
In pro tools after opening a project, Go under setup, and IO. Do a
physical mouse click on input tab I do this by pressing control
command option f5, and then clicking with the mouse. Then voice over
to your right until you hear default. VOice over space on this and
then click ok. It switches your IO to default which has worked for me
twice in the past with my scarlet.

I have selected it in audio and midi so I don't understand why protools

Are you setting these options in teh playback engine then click ok
and then create a new track and trying to change the inputs? Or did
you select the playbackengine options, click ok, and quit pro tools.
Then came back later to do something and when u opened it and created
a new project it was back to built in mic/line?
