Chris, The focus issue is a VoiceOver issue and not Pro Tools. Apple is aware of it and I think it'll just be a matter of time. We saw this same kind of thing just a couple of years ago between Snow Leopard and Mountain Lion and it was resolved. For now, you can try having the mouse pointer follow the VoiceOver cursor and that should help for now.
