Hi Steve,

The steps you're following are correct for copying. The thing is, once you've 
imported files the other way, by simply referencing them, they're always going 
to be in the clip list and Pro Tools will complain if they can't be found. If 
you've reimported the files with the copy command and you no longer need the 
original files, you'd have to delete the unused files or at least remove them 
from the session. To do that, you'd select the unused clips and hit 
shift-Command-b. The resulting dialog will ask if you want to remove or 
permanently delete the files. You can just use the remove option. If it's a lot 
of files to remove, rather than clicking the "remove" button multiple times, 
you can just Option-click on the remove button and it will apply the command to 
all subsequent dialogs for removal.

The other option in a case like yours where the files were referenced but not 
copied, you can do a "Save Copy In" command from the File menu while the thumb 
drive is attached. The resulting new session folder will contain all of the 
files, assuming you chose the option to copy all media. Also, there's a 
checkbox in the Preferences dialog to always copy files when importing audio. I 
can't remember which tab it's in but it's certainly there.
