Hi Joy,
Well, to an extent, you can transpose within the Edit window as long as the 
selected note pitch within the Counter Display cluster is double-clicked. You 
can then press any key on your MIDI keyboard to change the pitch. The Transpose 
window does retain your previous settings so you can pretty quickly bring up 
the Transpose window as well. But regarding notes vs. clips, when using tab 
commands along with modifiers, it is necessary to switch between notes and 
clips when you want to edit one over the other. Hope that makes sense.
