In the Spirit of the SWIKI it makes more sense to upload per-page: that is
closest to the way you 'conceptually' fill the page. (Files you use on more
then one page can be oploaded to the swiki.

Searching in a growing swiki, I have two wishes: 
1. like Copernic 2001 it would be nice to have 'yellow marks' around the
hit-word if you open a page with a hit.
2. Attaching files to that page, it would not be a suprise if you would find
hits in the attached files: so a deep-search inside the uploaded files of
that page would be nice. (But i fear that it would be a to heavy load for
the server AND it will be a complex action to search inside these files,
foirexmple a pdf-file or ppt-file: second best for a deep search would be
the opportunity the have a knid of labeling-systems for the attached files,
so the search could include the file-labels  on that page. (All depends then
of the author adding meta-tags with the file on that page.... as admistrator
you would wish to have the choice between a free label-field of a
choose-out-the-swiki-label-list (for maintanance available on a separate
swiki-page)

An earlier beta of ComSwiki supported folders, but that feature was
removed in favor of per-page upload folders.
