I'm not sure if there's a log that might reveal it. If you're able to reproduce it there, I think it's worth creating a bug report at https://bugs.eclipse.org/bugs/ so that they can fix it... or at least give a better explanation on why it happens (this error is really in the eclipse update manager, not in pydev). If you do create the bug, please post the link here so that I can track it too.
