Please try asking at the forums in eclipse.org (as that's really more on the Eclipse side and not in the PyDev side, so, they may have a better answer). Still, just to note, here (windows vista), when using arial, enabling and disabling cleartype does work properly and the font aliasing does change as it should (eclipse 3.7).
