Hi Titus, My solution for a short read database was just a BlastDB with additional bells and whistles to handle different regions, sequence tags, quality scores and flowgrams (454 specific stuff). This works fine for me. A full 454 project can be built (including mapping onto the reference) in about 20 minutes, which is acceptable for me. My code is still a little embarrassing, but I'll make it available soon if there's interest. I haven't tested if my code is compatible with pygr.Data, yet.
