Hi all, at git://github.com/ctb/pygr.git on branch simpleframe_doc_align, I have reached a reasonably good resting point with the alignments tutorial. You can see the HTML result here:
http://lyorn.idyll.org/~t/transfer/doc_alignments/tutorials/alignment.html It is a fully functional doctest within the context of the various simpleframe changes that Chris and I have made, which are all in that branch. At the bottom of the .rst file I have some notes; in the future I'd like to: 1) convert the (removed) MAF and gene-set mapping examples into recipes. They're not easily made into doctests and I don't think they should go into the tutorials. 2) link this doctest into the standard tests; it's a bit of work to do. 3) build more complicated (non-pairwise, etc.) NLMSA examples. ...but these can wait until after a release or whatnot. cheers, --titus -- C.
