If jinja2.directories in this manner for two separate wsgi apps is clobbering each other this is indeed a bug in either pyramid_jinja2 or jinja2 itself. Would you mind submitting a issue at https://github.com/Pylons/pyramid_jinja2/issues with as many details as possible?
