James, I've got it working. You need to create a duplicate program called "StereoPyMOL". When you open that, it should fire up automatically. I've also found that it does not work with the hybrid version (and in fact made my system rather unhappy when I tried), so stick with the 0.95 version.
If you need a program to test out the emitter, download Nanosaur 2 from Pangea Software.
