Jules, Good call on this bug -- I'd mistakenly used "in" instead of "and" inside the selection toggle logic. This will be fixed in future releases.
In the meantime, you can work around this bug by using the +Box (shift-left-click-and-drag) action or the sequence viewer to add matching residues into a selection using the mouse.
