Chad, Hmm -- it sounds like PyMOL isn't remembering the number of distances you've creating and is simply overwriting them. I just fixed open-source code to prevent this aberrant behavior in future versions.
As a workaround, open the measurement wizard, close the measurement wizard, then issue: sys.modules['pymol.wizard.measurement'].meas_count = 19 and reopen the wizard. As for selections, the selection behavior was changed several years ago to behave more like other software packages, where there is only one selection by default. To preserve "sele" selections, simply rename them using the "A" action menu or use the "set_name" command.
