My two suggestions:

There are some solutions for building CGOs on the wiki such as:
http://pymolwiki.org/index.php/Ellipsoid

You could also edit a PDB file with ANISOU entries corresponding to your
dynamics calculation and use this new feature:
http://www.pymolwiki.org/index.php/Ellipsoids
