Hi Jordan, open-source PyMOL by default builds a regular python module. For Incentive PyMOL we embed the python interpreter and the binary pymol _cmd module into the PyMOL executable (for historical reasons, I guess). If you have an Incentive PyMOL license, I can send you an alternative build with the module. Just let me know which operating system and/or environment you have.
