Hi Himesh,

On the PyMOL command line, this should do the trick:

# load desmond trajectory
load      sample-out.cms, mytraj
load_traj sample_trj/clickme.dtr, mytraj

# save multi-model PDB file
save multi.pdb, mytraj, state=0
