Hi Michael, PyMOL will search your home directory for your pymolrc.pml file. I would store it there.
You can check that pymol is finding it by starting PyMOL and going to the pull-down menus File-->Edit pyrmolrc. PyMOL's built-in editor should find and open your pymolrc.pml file.
