I like the icon idea, but would still additionally have a warning at save time. I see those "temporary" layers like "drafts". That is, something you do not want to loose but is not either fully existent on its final form. You'd have to save them to have a final product (that can be shared), but you should not be loosing them (why would you ?). In order to avoid keeping such "draft layers" "dangling", the user should be asked what to do whenever they are removed from a project. They could be "discarded" or "saved_as_permanent".
