qmail-pop3-conf is part of qmail-conf, which you can download here:

http://www.din.or.jp/~ushijima/qmail-conf.html

You'll need the djbdns sources too, which you can get at:

http://cr.yp.to/djbdns/install.html

HOWEVER, if you can pop system user mails, then you probably just have 
to change the "bin/checkpassword" command in your run file to be 
"/var/qmail/bin/auth_pop"
