I'm guessing you read the qmail Scanner FAQ [http://qmail-scanner.sourceforge.net/FAQ.php], specifically point 4?
My system didn't/doesn't have setuid-perl support, so how to disable it would be best answered by someone else. In looking at the FAQ and thinking about why setuid-perl is "bad", I'd agree that the wrapper is the better way to go...
I followed the 'make', 'make install' sequence to install the C-wrapper for qmail-scanner, and the only maintenance I need is to ensure proper ownership of the versions file after updating either qmail-scanner or my AV tools.
I don't think you'll need to uninstall setuid-perl; changing the script and using the wrapper should side-step setuid-perl entirely.
Also, to test the install, see the test_installation.sh script in the contrib directory. It sends a series of email messages, some that are quarantined by the perlscanner, others that SpamAssassin would mark (assuming SA is installed), and others that simply pass through the system...

If you use the wrapper (to work around setuid-perl), you'll obviously need to adjust the command above, but also likely change permissions on the version file (usually /var/spool/qmailscan/qmail-scanner-queue-version.txt) so that qmail and associated programs can read it...
Is there somehting more that I need to do besides uninstalling perl-setuid to check thats its using the wrapper
