Check out /etc/profile for something like this:

                /bin/mail -E
                case $? in
                0)
                        echo "You have new mail."
                        ;;
                2)
                        echo "You have mail."
                        ;;
                esac

Whatever is checking for mail is clearly not looking in the same
place for the user's default mailbox as qmail is.
