Assuming that the ipop3d you're using is from UWash IMAP, you can
get it working by editing src/osdep/unix/env_unix.c and replacing

    sprintf (tmp,"%s/%s",MAILSPOOL,myusername ());

in the function sysinbox() (around line 645 in imap-4.7) with

    sprintf (tmp,"%s/Mailbox",myhomedir ());

and recompiling.
