I have never seen this kind of behaviour. In fact we use such a setup
for a lot of domains we are secondary for: per virtualdomains I deliver
all messages into Maildirs and have a job periodically try to deliver
to the destination mailserver via maildirsmtp.
We use this for cutomers that have their mailservers up during the week
but offline during weekends but want theit mail "fast" when they turn on
their mailservers on Monday. That way we bypass qmail's backoff strategy.
Are you sure the domains that showed this behaviour were correctly
configured on your secondary and that you did kill -HUP qmail-send
after modifying the virtualdomains file?
Can you show us some log records of those "false" deliveries and the
entries in virtualdomains?
